My cursor appears to blink/flicker on the server's physical display.

This is normal when using "Capture alpha-blended windows" and is an artefact of the way in which Windows handles alpha-blended windows and cursors. You should get less flicker if you are using the VNC Mirror Driver (which is installed and enabled by default), please ensure that you select 'Optimise screen capture (mirror driver)' from the Desktop tab in VNC Server Properties.
